I wouldn't say Punch Out is an All Time best game, but it was pretty sweet how everything was, and besides, Little Mac is the baddest motherfucker in video games. But the one's I would say are the best (sorted by franchise and in no order):

Legend of Zelda:
Link's Awakening
-Revolutionized the handheld market, along with expanding the never ending struggles of Link)
A Link to the Past
-Also revolutionized the way we look at Zelda today, and with two vast lands to explore, it ceased to end
Ocarina of Time
-Revolutionized Zelda all together, adding day/night elements and the ability of time travel, giving players a more puzzling game
Twilight Princess
-Perfect "sequel" for Ocarina of Time, and adding more variety to the land of Hyrule. And also had the more rememorable boss battles. Twice as fun on the Wii.

StarFox64
-Great flight-combat simulator like someone mentioned, plus replaying every level to unlock Expert mode never gets tiring.

Mario:
Super Mario World 1,2,&3
-Hey it's Mario, what more do you expect? And adding different siblings of King Koopa as bosses for each castle was a new change for the games.
Mario 64
-Self explanitory, plus already mentioned
Paper Mario
-Great change to the Mario universe, wide range of extras to do, plus the best N64 RPG game ever.

GoldenEye 007
-Best. FPS. Ever. That's all.

Banjo Kazooie
-Along with M64, Banjo Kazooie revolutionized the way how 3D Platformers should be today, also had some funny moments in the game, and weird "boss" fights.

God of War/2
-In general; the most manly game you can play. Blood, gore, boobs.......Greek myths, it has everything. Second one adds more difficulty to the gameplay.

Kingdom Hearts
-Just about the only PS2 game I never got my hands off of, KH along with it's wide variety of characters, is the best Action-RPG (Angel may correct me on this, he's the KH expert :P) I've played on the PS2.

Metroid Prime:
-The best Action/FPS/RPG (only cause it has you collecting your power-ups back, like in every RPG) game I've ever played on the Gamecube. Excellent weather effects, along with water effects, and a wide range of different species of enemies, plus some crazy Space Pirate soldiers, along with the ability of changing your beam weapon and the different ways of having to defear bosses has made it the best Gamecube game by far.

I might add some more later, probably add on to some of the games.
